Dear Admin,

I have been working 6 years with the organization without an appointment letter, salary more than 2k. I had tendered 24 hours resignation with the organization 2 months ago.

Few days back, HR called me up and asking me to pay for the compensation of 2 months of my salary. So should I really pay them back the 2 months salary? Or if not, will they sue me in the labour department for not paying back?

Yes, they have the right to demand payment of indemnity in lieu of notice from you but not sure it is two months salary. You can wait and see whether they are going to sue you or not.
